my spark plugs aren't firing, what is causing it?

Whenever I drive my 2004 Volkswagen Jetta 1.8T, The engine sort of sputters, causing the car to shake. This is most noticeable when the car is shifting into a different gear, or when the car is idling. It's affecting the car's ability to accelerate at the right RPM for it's speed. I used a diagnostic tool to find what was wrong with the car, and it told me the problem was with misfiring of the spark plugs. The three that weren't firing were replaced, and afterwards only one wasn't firing. Been driving my car regularly, and at first the car ran smoothly, but now it is back to the same situation of sputtering and misfiring of the spark plugs. Someone told me it might have to do with a coil/coils? I just need some help!
